I checked the PC anywhere topic first to see if it was related to my problem with this, it is not.
What happens is when I open it in fullscreen mode (on the primary monitor with the main taskbar) hides under it as it is supposed to. However the other monitors task bars appear OVER the VNC app which is a problem. Everything is set to be always on top (both in Ultramon and the windows taskbar). All task bars are set to auto hide.
This is a problem because when I drag my mouse all the way to the bottom of the screen. It selects the task bar on my computer and not the one on the remote computer.

This is by design, the only workaround would be to make the UltraMon taskbar not always on top.
BTW, this will probably be changed in UltraMon 3, as the behavior is not desirable for some fullscreen applications, such as games and remote control apps.
