I have a problem were after the screen saver has been run and cleared, the display loses the monitor location. For example, if I set one monitor on top and one on the bottom, the screen saver changes the setting to right and left)

That's most likely an issue with the specific screen saver you are using, please try if you have the same issue when using a standard Windows screen saver such as Beziers.
