I have three monitors arranged such that two are side-by-side and one is above the other two. Is there any way to configure Ultramon keystrokes so I can specify whether the active window should be sent "left" or "right" versus "up"?

Not directly, but with 3 monitors you could do this by setting up hotkeys to move the window both to the next and previous monitor.
