My problem is that for some reason, something happens that causes the smart taskbars on two of my three monitors to lose their always on top settings.
Windows start to overlap them, and, using the "show desktop" quicklaunch icon hides them as well.
Any suggestions?

I've seen this happen under some circumstances if you have two or more fullscreen applications running, but only one of the two UltraMon taskbars was affected.
As a workaround, restart the Smart Taskbar. The quickest way to do this is via the UltraMon menu, you'll need to have 'disable/enable the Smart Taskbar' under UltraMon Options > Customization checked.
This issue should be fixed in the next release.
